I sometimes see problem like this when I have made changes in the libsndfile
internal headers and the Makefile doesn't pick up the dependancies properly.
My suggestion is to follow these steps:
1) Delete you current libsndfle source tree all together.
2) Untar/gunzip a new tree.
3) ./configure
4) make
5) make check
Also make sure to check the output of the ./configure.
Report back what you find :-).
