Dave, when I've seen this before its generally been a hardware issue,
typically something stealing the PCI bus for too long. However, if the
same thing doesn't happen with, say, aplay, then there is more
investigation to be done. Step one would be to run aplay with the -v
command, and then use the info to set up JACK with identical h/w
parameters.
