Yes, GTK does not allow itself to be run with SUID root permissions, but im dropping those before firing up the GUI - i sorted that out back in december.
On my system (debian/unstable) it runs fine SUID root, i just built it from the taball to make sure, so im a bit confused..
just to check, you're doing
$ chown root amSynth
$ chmod +s amSynth
right?

it runs as three seperate threads (audio(realtime), midi(realtime), gui)
