Ardour [pretty good engine for this]

Pure Data [look for Frank Barknecht's Syncgrain external, or my own
Particle Chamber abstraction, for a synchronus/asynchronous granular
synthesis approach.]

there are some commmand-line libraries as well, can't remember the
names. check the archives of this list for "time stretching" and you
will see a long discussion on the topic.
