Maybe ecasound will work for you ?
ecasound -c -i:jack -o:foo.wav
That launches the program in an interactive mode (-c), takes its input
from JACK, and creates a WAV output file. You can get much more specific
about things with ecasound, check out the documentation on its Web page:
