Debian squeeze/custom RT kernel. And no, logs/dmesg didn't reveal
anything.

Ahh, that's what happens when you don't do your homework. I left jack to
run all night with "-n3" and "-p64" and so far, nothing, save a few
xruns of 0.0x ms.
