Yes they will be. Check jack_lsp -A and you can see already one alias for each system port (ports corresponding to your audio interface. Namely the alsa_pcm ports. But you can give any name, that you wish:
jack_alias system:capture_1 funny_thing:get_sound
jack_alias client:out_0 xyz:play_right
...
