I don't think it's Cinnamon or nouveau per se.
When I use Compiz/XFCE and the NVIDIA binary driver I also get xruns
even with fairly high latency settings on a stock 12.04 Ubuntu kernel.
Switching to xfwm4 allows me to go much lower.

To me it seems something in the compositing is the main culprit for
killing low latency.
