I believe LADSPA was written to do just that, seperate the DSP code
from the rest. Have a look at http://www.ladspa.org/
Get the SDK and a host to run the plugins.

I think LADSPA would be just fine.

You can use the "applyplugin" program for running non-realtime plugins.
This program is included with the LADSPA SDK.
