It sounds like you have forgot to set your controler to "local off".
This is the smartest way to do it; local-off cuts the connection between
the keys and the sound producing part of your keyboard, and the
midi-information is send to the sequencer which sends it back to the
keyboards. This way you can change channels in a multitimbral
environment simply by selecting another track with another midichannel
in the sequencer.
