Check on the ALSA list: lots of people with problems with hda-intel chips. Someone on that list told me that hda-intel would never ever work properly on linux, and especially not with pro-quality low-latency audio like jackd, because the hda-intel is a crappy, poorly-documented chip.

I decided to forget about it, blow it off, and buy an external interface. My very cheap, old M-Audio Audiophile USB interface works perfectly. I had an FA-66 with firewire that worked perfectly too (and was a much better unit as well).
