you're right in that he shouldn't be running autoconf, but wrong in the
solution. jack is only available from cvs at this time, so you have to
run some autotools. but, they shoud be run through the autogen.sh
script.
that said, the errors you're getting with running autogen are probably
due to a missing libtool-dev package.
